JR-Assembler v.1.0.4 disables the function of low complexity region removal (due to the improvement of read length) and uses SSPACE 3.0 for scaffolding.

JR-Assembler is modified to utilize the latest version of the third-party tools.

In the configure file, parameters are renamed and only the default parameter values are kept.
